Can I add another rule that specifies "these 3 VMs should run on this host", even though I have a rule already which says "these 100 VMs should run on these (one site in the cluster) hosts"? Will that help? We would have two rules with the same VMs in it -- One general rule for all the VMs at the site and one for these specific VMs for the host.

I think you can create another rule for the 3 VMs to run on that host. As long as there are no conflicts between rules, I think you should be OK (i.e., two rules that logically could never be in effect at the same time).
Is the general rule for all VM's in that site forcing the VMs to run on a DRS host group that includes the problematic host? If so, I would suggest removing the problematic host from the DRS host group for the site until you are comfortable with it particpating in normal DRS operations.
